There is no ferry from Malta, Italy or Greece to Egypt. Some sporadic excursion boats from Cyprus.

Indeed no regular ferries from anywhere in Europe to Egypt.
EgyptAir has direct flights between Malta and Cairo - around 250 EUR for a round trip.
If you want to arrive by boat to Egypt, the only regular international connection I know of is from Aqaba in Jordan to Nuweiba in the Sinai. So, Malta - Italy - Greece - Cyprus - Haifa by boat and then overland to Aqaba is a possibility but it will be a long (and expensive) journey...
Or boat to Libya; it should be possible to cross the Libyan-Egypt border overland but I'm not sure what the requirements are nowadays to get into Libya.

"Malta - Italy - Greece - Cyprus - Haifa by boat":
rather Malta - boat - Pozzallo - train - Siracusa - bus - Brindisi or Bari - boat - Patras - bus - Athens - plane - Larnaca - plane - Tel Aviv - train - Haifa.

There are direct flights from Malta to Cairo for 275 Euros with Egypt air. Dnt know if you could find a better deal with the AirMalta airlines.

You could go by sea to Libya, or you could catch a cheap flight to Tunis with the AirMalta and then travel by car to Cairo.

If you re not a European or someone from North Europe, just to let you know that North African countries are far different than Malta or othe south European countries.
