Snorkeling beaches of Puerto Rico

I am in the planning stages of our family vacation for the summer of 2012. We will be in Puerto Rico for a few days after a Carribbean cruise and would like to do some snorkeling if there are any quality "safe" reef areas located within reach of the beaches. We will have our own transportation, and would prefer to not use a guide company, if possible. Any ideas? Thanks!
