Panama City to San Jose

1) Roundtrip ticket to Panama City and bus to and from San Jose
2) Ticket from home to Panama City then to San Jose then back home
Option #1 is about $200 cheaper, but how easy/expensive/time consuming will it be to get from Panama City to San Jose?

1The bus from Panama City to San Jose is about 16 hours (depends on the delay at the border) and costs $50 each way. It's not a bad trip to do as you will get to see a lot of the two countries. Some buses leave in the late morning getting into San Jose very early in the morning the following day and others leave late at night getting to San Jose in the afternoon.
There are also flights from Panama City to San Jose via David (or you could fly from David)... TACA is selling a connection from San Jose to Panama on their flights from the US to Costa Rica - this might be an option to look into.

2I agree with Andrew , the trip is pretty nice and worth it, but go with option 2, you dont need to travel same trip twice.
Now, if you really want to enjoy Panama and depending on the length of your trip, dont miss Bocas del Toro , from there you can also cross the border to Costa Rica through Sixaloa, its a half an hour drive from Almirante.
Im not sure how it works, i never crossed the border to Costa Rica through there, but im sure its worth it, specially if you travel light.

3i would suggest a combination plane & bus doing a circuituous route
inexpensive sightseeing plane from panama city to bocas...great views of canal & coast line
...water taxi/bus to costa rica border from bocas & up caribe side of costa rica to san jose
...return to panama city via bus along the pacific coast of costa rica & panama.

4Actually, buses don´t cost $50 each way.
Tica bus has ejectivo buses which leave at 11am and arrive at 1am they cost $35(you get food, a blanket and pillow and no stops outside of the border).
Their normal buses cost $25, leave at 11pm and arrive at around 4pm. The stop twice along the trip for food.
Panama line leaves at 10pm and arrives at around 3pm. Same price and same stops as Tica bus normal buses.
There´s now also Express Panama, but I´ve never taken them. I think they leave at 12am and cost $25 as well.
Tica bus may have a bormal bus that leaves in the day time as well but I´m not sure.

6Depending on your finances and time allotment, take a daylight bus from PC to David, RP. spend a couple of days and take a side trip to Bocas del Toro and Boquete. Boquete is a great little mountain town and Bocas is the beach/islands. From David, we took Tracopa Bus (main David bus station) also daylight to San Jose. The trip from David to SJ is out of this world, lots of cloud forrest. Nice lunch stop and two other rest room stops. All bus trips are cheap. Stay at the Purple Hostel in David, cheap/clean. If you only have time for one, go to Boquete and when in SJ, plan a later bus trip to Bocas and do the border crossing near Bocas.
Try to go to El Valle while you are in PC. El Valle is another great little Mountain town. Buses are cheap to El Valle out of Albrook Bus Station. Enjoy your trip.
