I agree with renting the car for this portion too, underage costs be dammed. Staying at the Yosemite Bug will help you save money if you find park offerings too expensive.

18Clair Tapaan Lodge. It is not exactly in Truckee. It is a $30 cab ride from the Truckee train depot. See map. You'd have to bring your own sleeping bag. They rent skis.

19Some car rental brokers waive underage fees. Compare prices. Carhire3000.co.uk is often recommended here for example. You need a rental that includes insurance as well which can get very expensive otherwise.
I think a 2-3 day tour to Yosemite from SF is not a bad idea. It should save you money and you may meet others on the tour.
If you're planning to ski/snowboard, going with a bus tour from SF is much better because it will likely cost half of what you will pay getting there on your own and paying for your own lift ticket (as mentioned, group buses get lift tickets at group rates and pass on the savings to you).
Book the Santa Monica HI hostel ahead of time. Same with SLO. Anything in popular destinations like this gets sold out because there aren't that many hostels around. In most of the places along the coast there is only one.

20I don't suppose that AMTRAK has whistle stops, such as close to Clair Tappaan, as do trains in Alaska, etc.? I am sure that it will be easy to find people from Clair Tappaan who stop by Truckeee for snacks or a bar, maybe share a taxi ride or private car ride. I stayed at Clair Tappaan several times (I drove my own car), as well as ski-toured into all of the 4 Sierra Club Huts -- nearby Peter Grubb Hut is about 3 miles from the highway. The groomed cross-country ski track is the circumference of Donner Lake, across the street. I don't know if there is now ice skating on the lake, if they clear the snow off of it. Clair Tappaan did have a popular hot tub.

For skiing, I'm gathering quotes for accommodation that include ski hire around North Lake Tahoe. I'll have a look into doing tours to Tahoe from San Francisco as well. Ideally I'd love to have a car for the majority of this, but I also feel just with the weather conditions, it will be best to do this part of the trek with a company/bus
I didn't know Pebble Beach was that expensive. I hadn't gotten around to looking it up yet, but I had an idea it would be expensive. I thought maybe a couple of hundred.
Would 6 months be sufficient time to book most of the hostels? Also how long before the departure of Greyhound and Amtrak services should I book. I'm assuming a couple months will be more than enough time

22I would book the most popular hostels 2 months ahead. Yosemite should be booked as early as possible (6 months is good).
Greyhound fares are cheapest if booked at least 21 days ahead.
Amtrak fares are cheapest at least 2 months out or so.

25No, Amtrak doesn't do whistle stops. However, I notice that the Truckee-Donner ski shuttle bus passes the Claire Tappaan lodge. You might contact Lake Tahoe Transit and see if the bus can do drop-offs in between established stops.
You might find it useful to look at the combined ski shuttle schedule, which is online here. Since it doesn't include a route map, you'll need to do a bit of Google mapping to see where the buses go.

26yaguri -- thank you for the information re. Truckee-Donner ski shuttle. Clair Tappaan Lodge is several stories high and quite spread out, with more than 100 lodgers, including families during the holidays. I'm sure that many of the lodgers opt to fly or other, rather than drive in the traffic during the holidays, so they would need a shuttlebus.
