A nice chunk of Prague can be done in 1.5 days OK(ish).
I would suggest an early start though, maybe no later that 8am.
From the Cesky Region to Prague is around 3 hours by train. Again, an early start and you should be fine.
Krumlov is only a small town and can be covered in a day easily.
You will spend quite some time on PT though. I don't know anything about buses in the region, sorry.
Hope you have a great time.

2If you only have 1.5 days in Prague, I would recommend skipping the day trip to Cesky Krumlov. That's just too rushed for my tastes. You'll burn a half day on a bus to/from Krumlov, which is time you could be more leisurely enjoying all that Prague has to offer.
On my last visit, I stayed three full days in Prague, and I think that is about the right amount of time for me.
One day in Krumlov is enough, as it's a small village. But I think the evenings are best in Krumlov, when all the day trippers have left and it is more relaxing and enjoyable.

3How about 'doing' Prague until early afternoon, catching the train down to Krumlov to enjoy the evening atmosphere which, as Dave said, is particularly special. Go round again in the morning before heading back to Prague.

5I spent three night in Prague and wanted to extend my stay. That's what I would do. Two nights in a place like Prague is definitely under my minimum and comes close to "If It's Tuesday, this Must Be Belgium."
