I can say from experience that this isn't true. I'm a travel agent and it really comes down to shopping around. Obviously it depends what wholesalers that the agency as access to, we have access to a few different last minute wholesalers and these can be cheaper than booking direct. Ground rule shop around - you can never gaurantee that one place will have the cheapest rates 100% of the time, not even the hotel itself.
